So it is expected behaviour for /run/user/0 to be cleared when the last login session for root closes, as happens when when the ssh session exits. If you are using the directory outside of a login session then all bets are off.

I think what you are describing is somewhat different. From the XDG Base Directory specification: $XDG_RUNTIME_DIR defines the base directory relative to which user-specific non-essential runtime files and other file objects (such as sockets, named pipes, …) should be stored. The directory MUST be owned by the user, and he MUST be the only one having read and write access to it. Its Unix access mode MUST be 0700.
